Harry Potter

If we were to make a list of all-time greatest protagonists, Harry Potter would be on it, right alongside James Bond, Mario, and Katniss Everdeen. Although Hermione has a strong supporting role in this film, it ain't called Hermione Granger and the Time Turner; it's Harry Potter and the Prisoner of Azkaban.

His name is in the title, after all, so the protagonist is either him or that terrifying magical jail. (Hint: it's not the jail.)
