After Muggles started persecuting wizards in the 15th Century, wizards realized that they really needed to keep their magical abilities under wraps. That led to a separation between the two worlds. Sure, wizards and Muggles could still interact, but magic and magical beasts were supposed to be a secret, which is why Dumbledore's intro to Fantastic Beasts and Where To Find Them is so cagey.
